Lee returned second innings figures of 5-105, while Mitchell Johnson claimed 3-29 and spinner Nathan Hauritz bowled into the footmarks and finished with deserved figures of 2-32.
Black Caps wicketkeeper Brendon McCullum top-scored with a defiant unbeaten 84 after smashing 17 off Lee's final over, but was left at the crease as Chris Martin was bowled by Johnson shortly after tea for a pair.
After the top of the New Zealand order succumbed to Lee before lunch, McCullum struck 14 boundaries and two sixes, marshalling the tail.
He was involved in a defiant 50-run partnership with Iain O'Brien and a 22-run stand with Martin without the other batsmen adding a run.
New Zealand posted 270 in their first innings, but fell short of Australia’s 535 which included a maiden Test century from man-of-the-match Brad Haddin.

Daniel Vettori and Brendon McCullum briefly steadied the ship, but when the captain was caught by Matthew Hayden at first slip off Hauritz for 13, an Australia victory loomed.
McCullum and Tim Southee added 26 for the eighth wicket before the latter handed Hauritz a second scalp, caught at second slip by Ponting for 11.
New Zealand reached tea 98 runs adrift at 167 for eight, but after O’Brien played across the line to Lee after six overs of the final session, Johnson beat Martin’s outside edge three overs later.
